Unfortunately, Apple's set up 'wizards' do not provide the exact type of configuration that you are looking for, so the solution is to go ahead and set up the Time Capsule as a wireless access point and verify that things are working. Once that is done, if you do not need the wireless network signal that the Time Capsule provides, you have the option to go back in using AirPort Utility and turn off the wireless function, which will make the Time Capsule strictly a backup device.
The first order of business is to reset the Time Capsule to clear the previous network settings so that it can be set up again to work correctly with the Cisco gateway. To do that, disconnect any Ethernet cables that might be connected to the Time Capsule at this time, then power up the Time Capsule and let it run for at least a full minute.
Hold in the reset button on the back of the Time Capsule for 10 seconds, then release and allow a full minute for the Time Capsule to restart to a slow, blinking amber light status.
Connect an Ethernet cable from one of the four LAN <--> ports on the back of the Cisco gateway to the WAN 'O' port on the Time Capsule.
Click the WiFi icon at the top of the Mac's screen and look for a listing of New AirPort Base Station. Just below that listing, click on Time Capsule. The example below shows an AirPort Exreme, but you will see Time Capsule on your screen.
That will open up the setup wizard, and it will take a minute to analyze the network, then present a screen that looks similar to this except that you will see an icon of the Time Capsule.
Network Name............Type in a short, simple name for a network. Do NOT use the suggested name that appears.
Base Station Name.....Type in a name that you want to call the Time Capsule. You can use the same name that you used previously if you wish
Password....................Type in a password that will be used for both the Network and Base Station
Verify...........................Type in the password again to confirm
Click Next
The setup wizard will set everything up for you automatically. When you see the message of Setup Complete, click Done.
Close the setup window at this point and test to make sure that the Time Capsule is visible on your network.
If you do not need the wireless network signal that the Time Capsule is providing, you can turn off the wireless function as follows:
Open Finder > Applications > Utilities > AirPort Utility
Click on the Time Capsule icon, then click Edit in the smaller window that appears
Click the Wireless tab at the top of the next window
Change the setting for Network Mode to Off

Click Update to save the changes and give the Time Capsule a minute to restart
I just got mine, but I think that blinking amber is just saying it's either not getting an internet signal or is set up incorrectly. For example, while setting up my Time Capsule, I had my old router connected to the modem, and the Time Capsule set up as a client/bridge. When I moved my Time Capsule to connect to the modem, and tossed the old router, it blinked amber.

Time Machine will remember your computer as the same computer, no matter whether you have it set up wirelessly or by ethernet. But, yes, you may need to reset it. Resetting it will not erase the data that's already on it, only reset the settings. To do so, get a paperclip/pencil tip and hold down the little button on the back of the Time Machine...on mine it's right next to the slot that lets you put a lock on it. Hold it down until the light on the front flashes quickly—probably 3-5 seconds. Let it restart and then go to your Applications folder, open the Utilities folder, and run the AirPort Utility to set it back up.

Also, on your computer, you should open System Preferences, go to Network, see the little gear below the window that shows Ethernet, WiFi, FireWire, and Bluetooth? Click on that gear and Set Service Order. Drag Ethernet up to the top. That'll just mean that when connected by an ethernet cord, it'll prefer that to WiFi, but use WiFi when you're not plugged into the router.
